Finding Correlation Matrix w/ Defined Sperical ROIs

Paul,

We're attempting to get a correlation matrix to show the connectvity strengths between clusters of activated nodes in baseline that we identify during tasks. We would also like to do a seed-to-whole-brain analysis. Our specified ROIs are spheres with a radius of 3 in locations with activations. I'm getting errors with both techniques.

It would be great if you could direct us to a resource which demonstrates the entire process end-to-end as I have not been able to locate one.

Here are the details of what I have done:

I'm deleting all new files/directories created after each process, before attempting any processes. I am wondering if you might help me eliminate the errors, vailidate that these commands give me what I'm attempting to find (quality check), interpret my results in a meaningful way, and enlighten me on next steps for a seed-to-whole-brain process.

We have task and baseline data taken at the same time. Task data is used to ID the ROI i,j,k values, then these commands are run on baseline to ID them at resting.

Working with ROIs

If you have the (x,y,z) coordinates of a voxel in RAI coordinates that apply to a particular dataset DSET, you would want to make a sphere around, with a given radius RADIUS, then you could do:
