3dMVM output doesn't appear to be separating findings by site - am I using the correct code?

Hello,
In a previous post, I found some site differences in scan acquisitions as part of our two-site study. I was interested in looking at main contrasts of interest by site, but what I inserted here doesn't seem to show any differences. The output when pulled into AFNI gui is exactly the same for each contrast at each site.

  • I thought this was equal to the number of main contrasts, but the 3dMVM I see more than the written number of tests? So just a bit confused? In example 1, I see only 4 t-tests, but it lists 14...

  1. Is there a tutorial that clearly goes through 2nd level contrast in the AFNI gui or some clear explanation on what OLAY and Thr to choose (specifically some examples). I have gone through most of the training videos and looked through the AFNI discussions. I can't seem to find anywhere where anyone goes in much depth about this. It's always mentioned that it will be discussed later in more detail, but I never found the actual discussion. Just want to make sure I am doing this correctly. Examples would be really awesome to work off.

If you are modeling the data from only one site, then you should not include site in the model. However, it does not make sense to specify site in the following lines and you should remove it:

What I am trying to do is understand the output when ONLY including site one and ONLY including site 2 participants. I am not looking to explicitly control for site in this analysis (which is why I initially removed it from the model portion for -bsVars) Maybe it isn't possible to do this without just removing the UC or UT subjects from the -dataTable?

You have the option to continue using your initial script with all the data, but ensure to include site as a factor in the model. Alternatively, if you prefer, you can create separate models for each site using their respective data.
