Can 3dLME handle missing data in the case where a subject may have a beta coefficient, but a missing behavioral measure covariate, and vice versa?

I don’t see any valid solution unless you can come up with some guess about the missing behavioral data.

Yes, there is no limit on the number of variables as long as you have enough amount of data for the model.
