I get the following warnings: I’m not sure what to do about them.

So, could you please provide more information, such as what function are you using, and what version of AFNI do you have (for example, what is the output of afni -ver)?

Oct 24 2016 (Version AFNI_16.3.05)

This is presumably the output from an afni_proc.py
analysis script, is that correct? The error suggests
that the input datasets do not have original scanner
coordinates in them. But it would be helpful to have
more details.

If possible, it would be nice to see the output from
“3dinfo” on the anat and (maybe just one) EPI dataset
used for the analysis. After that, we will probably
suggest running @Align_Centers
