change coordinates of affine transformation

Is there any program to change the coordinate system of an affine transformation, for instance from LPI to RAS?

I’m not sure exactly what you mean, but there is an obscure feature of whereami to define transformation to use different coordinate orders. You can create a SessionAtlases.niml file and add a xform definition that uses a specified coordinate order. See AFNI_atlas_spaces.niml for examples. You can then use whereami to transform between source and destination spaces.
