3dLMEr for data analyzed outside of afni?

I have task-based fmri data that has been processed in fsfast, as well as resting state data preprocessed with fmriprep, and then smoothed and denoised using the CONN toolbox. For both of these data sets, I would like to use the output (contrast estimate files for the task based, and fishers Z connectivity maps for resting-state) to do group analysis using 3dLMEr, and then use FWHMx -ACF and 3dClustSim to threshold the results.

Is there any reason bringing data processed in other software packages over the 3dLMEr might be problematic? For example, does 3dLMEr, FWHMx or 3dClustSim make any assumptions about how the data was processed that could be violated by data created in other software?

No, I don’t see any particular issues as long as the data are reasonably processed and subject-level analysis is properly performed.
